Given what we know from ME3, the line about most of Cerberus's resources being used to rebuild Shepard and the Normandy is a lie. If Cerberus can field the army they do, they're not hurting for cash. The fact is, as you see though the game, Shepard is a major symbol. He symbolizes both dominance over the Reapers, and the best humanity has. Like, "Look, Shepard was just trying to protect humanity and fight the Reapers, and the Council and Alliance abandoned him to die.
Miranda- This is speculation, but it's likely that Henry Lawson was already in with TIM, possibly even one of the wealthy financial backers Cerberus has. It's totally in character for TIM to play the two off each other, and sending Miranda to die on an important mission with the proper spin on it could wrap up the conflict while keeping Lawson's support.
Jacob- He's former Alliance, and is therefore untrustworthy. Seems reasonable that many Alliance types would try to go back if they learn that TIM is trying to control people with indoctrination.
Joker-Again, former Alliance. Here, TIM actually makes a point to say that Shepard can trust Joker, which leads me to think that the number of Alliance personnel on the Normandy is designed to manipulate Shepard into thinking Cerberus is trustworthy. Ken and Gabby-Once more, former Alliance. Also, big fans of Shepard, and willing to stand up to authority, as evidenced by their past records.
This makes them a liability when TIM pushes to huskify people, and an asset to make Shepard go with the plan. He wanted to recruit Okeer, who was seeking to create stronger krogan, and was literally building a krogan army.
That army and the "perfect krogan" project would definitely be at odds with Cerberus goals. Mordin- A former STG agent who could cure the genophage definitely not something Cerberus wants is definitely not someone Cerberus wants around.
He's dangerous to TIM's eventual goal. Samara- We're told she's one of the few justicars outside of asari space. She adheres to rigid rules, and would fight Cerberus if they offend her code.
She's extremely powerful, and would almost certainly become an enemy of Cerberus. Cerberus is a private organization, and its members practically take pride from Cerberus' relative lack of bureaucracy contrasting with the Alliance. Instead, the Illusive Man personally manages all of the projects that Cerberus is involved in, making him a rather hands-on boss. The Illusive Man is clearly a master of multitasking, a feat that not just anyone could pull off.
But even he has his limits when juggling all these projects, so the Illusive Man makes sure to not run too many projects at once. He can't afford to stretch himself or Cerberus too thin. Many video game characters may get nicknames from each other, or they may get nicknames from the fandom either out of love or sheer convenience.
This really does sound like an ordinary man's name, so it's not too unusual to say "Tim" when referring to the Illusive Man. It helps that Mass Effect doesn't already have a major character by the name Tim, so there's no confusion when using it.
Honesty is a virtue in Commander Shepard's eyes, and squadmates such as Tali'Zorah or Garrus Vakarian become greatly upset anytime they are deceived or lied to. The Illusive Man, meanwhile, is a skilled liar, and he's not afraid to trick people. He might even enjoy it sometimes. Ordinarily, Aria can easily spot a liar by noting the liar's facial expressions, but the Illusive Man was an exception.
Aria was impressed, and vaguely concerned, that this human was capable of beating her lie-detecting skill like that. The Turian people hail from the warm world of Palaven, and few humans or any non-Turians have ever visited. For one thing, there's the concern of that world's intense solar radiation, and the Turians aren't the type to invite many guests anyway.
But the Illusive Man once stepped foot on its surface. During the First Contact War, the Illusive Man going by Jack Harper and a few friends were brought to Palaven as POWs, and the Illusive Man got to see the homeworld of his hated enemies in person, a fascinating but terrifying experience.
